This project automates the glomerular histology scoring process using Masson's Trichrome stained kidney slices for glomerular localization and scoring. The method was partially trained using Gomori's Trichrome, but the results are yet to be validated, and I do not recommend using this method for Gomori staining. This work has been validated on rat histology. For relevant localization methods, see J Am Soc Nephrol 29:2081-2088, 2018, DOI: [citation needed]. The scoring method has not yet been published. Please contact me for the production network, as they are too large to be hosted on GitHub. Benchmarks on a single kidney image are as follows:
- System: 1920x1080, 48GB RAM, 3x NVIDIA GeForce GTX 1080 Ti
- Image size: 16k x 12k pixels
- Split 1: ~3.5 minutes
- Split 2: ~6 minutes
- Damage Map: ~30 minutes
- Running the localization/score script
The current method was created and runs on MATLAB version 2017b. Required toolboxes include: Distrib_Computing_Toolbox, Image_Toolbox, Neuro_Network_Toolbox, and Optimization_Toolbox.
